Ten confocal images of physical slices of the embryo were aligned with corresponding images of these slices captured by the USB light microscope by elastic registration. We measured areas of embryo slices from confocal data both before and after alignment and also from USB light microscope data. The measurements revealed partial deformations of cut physical slices (decreasing / increasing of areas measured from original confocal data with respect to USB light microscope data up to 92.7% / 105.3%), but an extensive one as well (decreasing the area of the embryo slice in confocal data to 55% only). However, even this dramatic deformation was successfully compensated by elastic alignment.
