We investigate homogenization and evolution of non-coding multi-copy ribosomal DNA (rDNA) sequences in diploids of the hawkweed subtribe Hieraciinae, comparing results from direct Sanger and Illumina shallow genome sequencing. For the latter, allele phasing is performed, and a software tool is provided that assignes alleles of two different markers for phylogenetic inferences based on concatenated data. In contrast to most other plant groups, 5S-NTS sequences are better homogenized than ITS or ETS sequences. Phylogenetic analyses reveal novel insights in the intricate evolutionary patterns of the group: Ancient hybridization is inferred between genera Hieracium and Hispidella, and sometimes, sequence homogenization occurs in opposite directions. We assess the organization of the rDNA loci corresponding to the respective molecular markers, show the first cytogenetic analysis for genus Andryala, and reconstruct the ancestral state of locus numbers in the Hieraciinae, which corresponds to the ancestral state inferred for plants in general. Different locus numbers, some of them hemizygous, occur in Hieracium, even within populations. Their gains or losses show little correspondence to species relationships. The number of 45S rDNA loci has no detectable influence on sequence homogenization of ITS and ETS sequences contained in the locus, implying rather efficient interlocus concerted evolution.
