Non-model plants with large genomes have not often been studied at the genomic level. Here we present the first characterization of repeatomes in hawkweeds (Hieracium), Asteraceae with highly repetitive genomes. We use a model system, which enables us to distinguish the effects of hybridization from those of polyploidization, the latter coupled with the apomictic mode of reproduction. We study the dynamics of repetitive elements in two parents and their diploid synthetic F1 and triploid apomictic natural hybrids using NGS data and cytogenetic analyses of satellite DNA. We found that the kind and abundance of transposable elements, the largest fraction of the genomes, were basically unaffected by both evolutionary processes (i.e., no bursts were observed), but pararetrovirus was overabundant in apomicts and may be involved in polyploidization and/or a switch to asexual reproduction. Ribosomal and satellite DNAs were under- or overrepresented in hybrid/allopolyploid genomes and did not always correspond to the presence and number of chromosomal loci. Most of these patterns were individual-specific, but some satellites appeared to be species-specific, highlighting the highly dynamic nature of satellite DNA. This work contributes to the general understanding of repeatome evolution in polyploid apomictic plants, which is so far understudied.
