    Pseudomonas syringae pathovars (pv.), are economically important and the most studied as a plant pathogen with more than 50 pathovars [1]. Therefore, they appear to be suitable candidates for a demonstration and comparison of the appropriate procedures for the identification of microorganisms.Our comparative study focuses on the analytical techniques potentially suitable for diagnostic purposes in microbiology. The similar plant-associated strains of Pseudomonas syringae, the collection of the strains or isolates from plant tissues, pv. lachrymans, maculicola, morsprunorum, tomato, mori and persicae, have been used as model microbes. They were identified by gas chromatographic analysis of fatty acid methyl esters, or separated by capillary electrophoresis and capillary isoelectric focusing techniques. The lysates from 30 microbial strains were also separated by gel IEF to obtain the characteristic proteomic ‘fingerprint’ of the Pseudomonas strain. MALDI-TOF MS has been used for the analysis of intact proteins from whole cells for an acquirement of the characteristic protein mass-spectrum fingerprints of particular pathovars (pv.).Based on our findings the optimal differentiation procedure was designed.
