Following experimental design, sample preparation for proteomic analyses is first critical step determining the overall quality of the proteomic output. A broad array of methods ranging from crude protein extraction through separations and sample clean-up techniques to sample enrichment have been discussed in this chapter. Brief assessment of pros and cons of these methods are provided. This chapter also guides the readers through the entire procedure from sample choice to analysis to method optimization.
