It is shown that the structure of the MHC system on the mouse chromosomes 17 and 6 is conserved at the level of chromosome synteny and organization of homologous genes, as well as at the isochore structure level i.e., GC content in larger chromosome regions. Despite a much lower retrotransposon content in mouse MHC, their distribution is conserved i.e., B1 and Alu in GC-rich and LINE1 in GC-poor regions.
